The best way to clone flowers is to make sure they are on their own and not next to another flower of the same type.
Using a grid system like below you can organize your flowers so they have 1 space to clone into and won't be too close to any of the same species
Note - Each flower type has a variety of colors so with the system below there will be some permanent gaps, placing a design on the floor will stop flowers accidently growing there
This is the layout I use that is mostly optimized to have minimal gaps and maintain a nice color pattern :)
